i have the same issue with editing html5 slideshow. watching your video editing nivo slider with page editor, i did the same with html5 slideshow. the result is, after loggin in, i don´t see the pencil-icon.
so, as you said, i put the slideshow in an extra div, but with no result.
i also tried your hint:

dmxPageEditor.css

.dmxPageEditorIcons {
top:0px !important;
}
