After installing this extension it renamed the existing folder that I have been using to store my bootstrap files from _bootstrap to bootstrap and will not allow me to change the folder name regardless of weather I used the extension to create the site or not. I have had to disable the extension.

Unfortunately that is a limitation in this free extension. The folder name is required to be with exact name in order for extension to be able to check it if all files are there and link files from it correctly to any page you are to use the extension on.
