Dreamweaver + Contribute and Templates

I am looking for a solution, I believe this is semi-complicated but hope there is a simple solution/answer.

I'm currently in a corporate intranet environment and the intranet site has grown very large.

Before:

-Templates

After:
wwwroot

There are approximately 30 sub directories and 10 of which are department sites. When I cache(i'd like to use a cache and refresh the cache due to the fact that I am not the only one who edits/adds/removes pages) within dreamweaver, it takes 3 hours or so.

I am considering breaking down each site into their own site in respect to where the templates are located so I can load one sub-site rather than the entire intranet site to cut load/cache times down significantly. This will also enable template changes to be pushed out for that site alone.

The concern I have is whether moving those templates into their own directory under each of the sub-sites will have a negative impact on how we have Contribute set up. It's a typical setup in respect that each department has various users of different levels of permissions and is based out of the wwwroot directory.

I wouldn't want to relocate and then modify each file in regards to the new template location if it is going to break Contribute and its current set of permissions.

I'm looking for possible solutions and/or answers to my current thought process.
