dreamweaver_uploading problems/permissions?

I am having problems uploading i believe. I deleted most of the old site and uploaded the new and since then have problems.I have tfmail installed which was working perfectly until I uploaded the remainder of the site.
some of my files are not displaying on the website although they are on the server. I then found that they are 0 kbs in size. I am unable to delete them and can not write over them. I get messages such as "Error 10054 (Connection reset by peer) sending" and also error messages such as "this file is not a plain text file".. it seems it may have something to do with permissions although i did not set any and can not find any way to change this. my chmod is set to 644 on these folders and my tfmail is set to 755.
I am ussing bulletproof as my ftp.
there are other files within my www folder:
various
_vti_txt
_vti_pvt
etc etc.
I do not know what these files are....I did not delete them when i removed the old site as i was not sure what they are.
within the home folder there are:
webstats
infobot
anon-ftp
access-log previous
access-log
bash files
tfmail
I am not sure if i should delete these or not.
I am using dreamweaver and before i uploaded the site i exported the site to remove all template markup. perhaps this has something to do with the problem.
i am sure that nothing is wrong with my tfmail files as they were working perfectly. I think this is not a major problem here....although it is for me at the moment. please let me know how much $ you need to help me.. i am not in an excess of cash but will be happy if you can quickly help me. i am travelling and have limited internet. I will be onlne at intervals today. if you can help me can you please do so asap. I just need to know what to do to fix this.
