SSI's acting funky in Dreamweaver MX

Since switching from using bbedit to using Dreamweaver MX, one of the scripts on my site stopped working the way it should. (So why did I post this as an include problem and not a CGI problem? Read on!) The situation: A visitor should be able to click on a link on each page on our site, which, through the magic of Perl, will generate a printer-friendly version of the page without graphics and other bells and whistles. The text part of the page, which should be displayed in the printer-friendly version, resides between two include files. The script itself is linked to from a part of the page that is contained in an include file. Pretty simple, no?
The problem: On the pages created -- or edited -- in Dreamweaver, the printer-friendly script doesn't function properly -- it can't seem to find the body text of the page, and will just display the header and footer. The script will return the same unsatisfactory results if I modify the script to search for components of the page that are not part of an include file. The script works on pages not created in Dreamweaver. In fact, the script works on pages created in Dreamweaver, then opened in a text editor and saved with a different file name. What gives?
It seems as if Dreamweaver is somehow doing something to the page (or its' include files) that is causing this problem. Any ideas what that might be -- and how to make it stop? I've tried de-selecting the option to show contents of SSI's in the preferences, but that didn't make a difference.
